Gastroc Pain from Bicycling


I am trying to diagnose a problem that happens to me only when biking distances over 30 miles.
I was experiencing lateral knee pain - I thought IT band so I stretched. no response. Got a bike fit at a clinic, adjusted my bike a bit, my right knee was pronating medially. So they shimmed my cleats so I am not more centered on the pedals. Now I have pain - rear of right knee only - about 2 inches down from popliteal area. Very sharp, and it is almost impossible to ride after 30-35 miles. This only happens during biking. I hike peaks in FRIM up to the Helipad Trail - no problems, do hills locally 8-10% grade - no pains. Only when biking this distance. I am trying to diagnose this as I am leaving soon for a bike trip.
Any ideas how to reduce my pain?
